Is there any way to make organizations resilient against energetic people with bad ideas?

The Constitution of the United States was among other things a systematic effort to do exactly that; see Madison's discussion of "a faction which is a majority" in The Federalist for part of the rationale. It still seems to be having some of that effect, though it could hardly be called a complete success.
I was just coming in to say that. "Checks and balances", provision made for instituting changes and correcting mistakes without destroying stability; transparency and free debate; acknowledgement that no system can be perfect, and that all government ultimately depends on the consent of the governed. Constitutional government is similar to the scientific method, in that it establishes a rational process to be followed, supported by principles of integrity. Not that the principles are always adhered to, in either science or government, but they are principles.

Such a thing would be dangerous becuase it would also screen out unpopular people with wonderful ideas but no backing or other support.

Rigidity and ossification will do that. You can't implement bad ideas if you can't implement ANY ideas...

A little more seriously: the more people that you involve in the decision-making process, the more you will tend toward mediocrity. Larger groups of people are going to stifle both the brilliant ideas and the dreadful ones.
